Restricting Cut in Stock

Hello. I purchased StlWorks a while ago and am just getting around to using it. Think I understand it's functions pretty well. Question though; The stock I'm cutting the inside with with StlWorks help ,has already been cut to size since I machined the top and outer dimensions(which was a simple 2D bunch of cuts). So the outside of the piece is already cut to size. I have drawn the inside in CAD including the already cut outer sides for my .STL file. How do I avoid cutting the sides again; eliminate them or use the blue ,dragging handles as a boundry line?
I have included the .STL file so you might better understand my question.
